Well, I think I have to split that into three parts:
Best villain: Zant
he's interesting. First being cool and cold (when he showed his mouth first, I thought he would be some ugly, slimy thingy) but later, when you fight him, he's like a kid (diediediediedie...), wildly punching around.
Also, his "tragedy" of being the big "looser" of twilight realm is interesting.
Ganondorf is also cool, of course, but Zant's something new.
Best main character: Midna
She first bugged me with comment everything I do with :"Bad! You have to do this and that..." but after playing a while, she became very cool.
Best minor character: Coro
Everyone laughs at him beacause he "can't fish!" and "sells oil!", but he's cool. He's friendly to everyone and loves his live in the nature. I think people don't see how important oil-selling can be...
